There was a panel a couple years back where Ron Friedman, a writer for GI Joe and Transformers (and Bionic Six and the Fantastic Four cartoon, which puts this even more into focus) talked about how for kids shows, the characters relate to eachother as a family, since that's a frame of reference that's familiar to the audience.

So for the good guys, you have the 'daddy' character who's strong and in charge and looks out for the family, and then usually some kind of maternal or 'supportive' character and siblings who have various dynamics, and even when those dynamics are in conflict, the family ultimately comes together and thrives.

And the bad guys are the flipside of that, you have a 'daddy' who's incompetent or selfish or otherwise toxic, and then various other negative family dynamics in the other characters. Starscream is like the bratty kid who thinks they can do things better than the parents.

Like you said, that backseat-villainy from Starscream/Destro/Reekon is engaging for the audience, while still really easy for kids to pick up on.
